When you resurface a ball, does the plug material not show anymore? and is it bad to track over plug material?

Depending on several factors, color match, hole prep, the plug material itself, but you can generally still tell were a ball has been plugged.

I would prefer to not roll over plugs.

One is the plug material is different than a cover stock  material and two generally the plug is not perfectly round like the ball even after resurfacing.

Does it effect the overall hook, backend, roll or overall reaction of the ball to track over plug material? what does it do?

I know several that have plug work in balls, none that I have seen have caused them any problems. As long as the work was done right, resurface job done well, I wouldn't see a problem. None anyway from the ones I have seen.
