Why is it when I have a ball drilled with the pin under the fingers I get this? The 2 balls in my arsenal, Desert Heat and Rule, that are drilled pin under, tend to just nip the thumbhole. The rest of my equiment is drilled over the bridge and I don't have this problem.

Your thumpy thumb results from the core orientation within the ball. By putting the pin between the fingers and thumb it causes the ball to experience less gyroscopic action from the core than if the pin were outside the grip area. In effect you are raising the RG value of the ball with a pin high drill which generates more push and length and thus delaying teh hook. With a pin under drill the ball starts rolling sooner and that's why you are clipping the thumb.
Most ball manufacturers will tell high trackers (which you are obviously one of the group) to keep the pin above a line drawn from the ring finger to the PAP. It does somewhat limit your drilling options but not as bad as it used to. The old pin in Hammer balls were terrible for a lot of guys and that's why they started putting the pins out on the balls. They saw a different reaction on the lane and also guys tracks were moving further from the holes with the pin out balls so they became the norm.
In effect by putting the pin under the fingers you are making a "pin in" ball and that'll rumble for most guys unless they have enough axis tilt to get the roll away from the thumb.

The one thing that I noticed with my high track was that I can get away with pin under the ring finger on a strong asymmetrical ball. I was worried about this last week when I was going to buy a Delta 1. Well I bought the ball and because it had a 2" pin I had it drilled with the pin below the ring and MB right of thumb. I don't track over the thumb or fingers with this ball. I suppose if I were to move the pin further under the bridge I may have this problem.
